Unable to see local mods in mod loader

Hi all,
Just updates ATS to the latest version today, 1.39.2.2s (64-bit) and I am unable to get the mod manager to see any of my downloaded local mods. Tried removing all mods from the folder and putting only one recently updated one in there and still nothing. Tried verifying game files on Steam, still nothing. Any help/advice would be greatly appreciated.

Edit: worked out one issue, it's launching from a different directory. I've got the game installed on my E: drive, but it's creating folders on my D: drive and I don't know how to change it so that it doesn't do that!
