In this particular scenario, I think they did a really good job with the simplification. The junction they do have (US-69 @ US-60 near Afton IRL) and the way it connects up to I-44 is the same as real life, so the only thing they did fictionally in the game was to cut out the segment of US-69 between Chouteau and Afton.
As for US-60 reappearing at that junction, yeah if you think about it it doesn't make a ton of sense, but I think that was sort of unavoidable. I think their only other option would have been to instead model the US-69 @ I-44 junction near Big Cabin, and then skip the segment from Big Cabin to Narcissa basically and just keep US-69 north of I-44 once you get past Big Cabin instead of weaving back and forth over it, skipping the US-60 junction entirely. But since the US-60 junction is a freeway segment and the Big Cabin junction is not, I think this way is better for the gameplay because you don't have to stop to make an unprotected turn onto the on-ramp to I-44 like you would for the Big Cabin one.
At 1:20 scale, I also think that US-412 from Tulsa to I-49 and then I-49 up to Joplin is a decent enough alternative to I-44 if the player wants to use that. So US-60 east of US-69 is sort of redundant in that regard, IMO.
